Is it correct to assume that the Age of Fantasy basic rules PDF contains everything needed to learn the game while the AoF Skirmish core rules will modify those to allow for a better skirmish game?

That's correct, there are some differences especiall in regards to wounds and morale, but the basics are the same.  |
